1988 era Carrier small package unit. 5 tons, most parts in the heating section has been replaced for 1 reason or other. Heat exchanger, ignition module, gas valve, vent motor, flue box metal at vent motor all new. Pretty much everything replaced except the burner assembly. It's a 3 tube heat exchanger. 2 of the flames burn perfectly. The flame on the right keeps going out, and it will relight on it's own, but then it goes out, and relights again. The burner assembly has the adjustable air vent windows. If we completly close the air vent window, that flame in question will stay lit, and it will burn blue, just like the other 2. but the other 2, and all the other units on the roof, have the air window completely open. Why would this 1 burner need the air window closed?, and I mean completely closed. we pulled the burners, cleaned them, reinstalled, and same thing. any hints???

Is this the one with a lighter bar? If so check the orfice on that. Gas pressure.Did you clean the orfices? I have seen were not having the restrictor plate behind the induced draft fan will pull the flame off the burner and it sounds like you have to much air if your getting a blue flame with the shutters closed.

look at the restricter behind the idf it might be rusted causing to much suction on the burner area. plan B look real close at the ribbon burner and orfice if aplicable.

The entire flue box, heatexchanger is new. no rust left remaining. next step is to switch burners around....
What restrictor was you talking about?? The one where the flue gases exit the unit ?? if so, we removed that years ago, it's like blocking 1/2 your chimney !

If you put the burners back in the same tubes you might try switching burners. If you already switched burners then check the baffle at the top of the flue pass in that heat exchanger tube.
