My furnace is 10 years old. Yesterday the flame would not ignite because a fuse had blown. The fuse was replaced and the unit fired up. However the top panel above the secondary heat exchanger gets very hot (too hot to touch) in about 5-10 mins and the flame has yellow in it. I dare not leave it running. The duct temps are fine. No CO is detected at the duct outlets. The blower fan seems to be fine. Any ideas? One guy has suggested that the secondary heat exchanger may be blocked causing the high temperatures.

You need to measure the temperature rise in the heat exchanger to be sure it's correct. Measure the hot air just as it exits the furnace. The supply plenum close to the furnace is a good place. Then subtract the house air temperature and compare that value to what the furnace's data plate has for a temperature rise.
