OK, here is my equipment list.
Furnace: Armstrong Ultra SX80 using propane Central air: Gibson ?? Thermostat: Honeywell TH6220D
I have just installed a outdoor wood fired boiler with a heat exchanger installed in the duct work of the Armstong. I want to use the wood heat as stage 1 and the propane heat as the second stage. My trouble comes from wiring and setting up the tstat correctly. Here is a quick diagram.

Thermostat Settings: 1. System type: 7 3. Fan Control: 1 5. Stage 1 Heat Cycle: 3 6. Stage 2 Heat Cycle: 5 9. Stage 1 comp Cycle: 3 12. Manual/Auto Changeover: 0 13. Adaptive Intelligent Recovery: 1 15. Compressor protection: 5
The fan comes on with the first stage since the fan control is set to electric heat. I had W jumped to R at the furnace and the tstat fan control set to 0, but I had the same result as now. The pilot light comes on as it should. The gas valve does not open and fire the big burner in the second stage. I think it’s because the fan is running. If I open the access panel and shut down the furnace and let it start back up I can get the gas furnace to light.
Any ideas on how to set this up correctly will be greatly appreciated.

how far is it from the furnace to the boiler? check your voltage on the main valve of your gas valve. ther could be a severe voltage drop. you may consider moving the pump to the furnace location.

From the boiler to the furnace is 82 feet.
As always when I open the access panel the safety switch shuts down the furnace. As soon as I bypass the safety switch (Only do at your own risk.) the fans start and the burner lights. With the second stage running and the gas valve open I measured 26.7 volts at the terminals on the fan controller board. If I let the system run without intervention the burner will not light.

The wiring that you posted looks good to me. Is the opposite side of your Outdoor pump relay wired to the Furnace C? What type of relay do you have for your outdoor pump? SPDT(single pole double throw), DPDT (double pole double throw? I wonder if this could be a VA issue. If that $10 relay is ancient, I would replace it.
If your furnace has an induced draft motor verify that it is running with stage 2 heat demand. Take note of your furnace blinking diagnostic light if it is equipt with one.
While I'm not familiar with Armstrong. Gibson, or wood burning boilers, I am familiar with that stat LOL.

The relay is a normally open double pole double throw that is two weeks old. I use it to turn the pump on with stage one. I used an underground grade run of two strand 16 gauge wire to activate the relay. (The 16ga was less than half the price of underground 12-2.) One of the runs goes to W and one goes to C. I was very careful not cross them.
I have not seen any diagnostic lights on the furnace. The induced draft motor runs in the second stage. The only thing that seems to not happen is the main gas valve does not open to fire the main burner. I think it is from the fan running. I have told the tstat that the furnace is electric so the tstat will turn on the fan in stage one. When I had the tstat fan control set to gas I had a jumper from W1 to G to turn on the blower in stage one. The same result, pilot lit and main gas valve did not open.
