I had my old system replaced while I was out of town, my wife said that they did a good job and when I got back this morning it was a clean install but I have a couple of questions. The old unit was a downflow unit so they had to convert the new airhandler, the condenser is on the top of the unit and the blower fan is on the bottom. It is a Goodman AEPF42601,should I be worried about the condensor unit leaking on the fan or the heatng coil??

I believe you mean your evaporator coil is above the blower? Your condenser is outside. If installed properly and maintained properly this should never be an issue. Evaporator coils have a drain pan underneath them. That is what the condensate drain is connected to.
