Cracked heat exchanger does not always mean Carbon Monoxide in the house, some times not even in the flue.
If it is cracked and your in Ontario, Canada he should have turned it off and issued a red tag. You have every right to get a second opinion as well they should be able to show the crack to you. If they cannot with confidence show you the crack or offer to rip the unit apart(at your cost) then they should not be writing a red tag...
Hi levels of CO in the flue though are a good indicator of defective heat exchangers. Ask for more info

I wish the cracks were always easy to find. I recently red-tagged a furnace for a cracked heat exchanger because the flame would go squirrelly when the blower fan came on, and to confirm my suspicions, my CO detector showed CO coming out the ductwork. We replaced the furnace and took the junked unit to the shop. I couldn't find a crack, but I stand by the call.

You probably saved there lives. I have only ever once been challenged on my red tags, the customer got a second opinion(good idea) The second opinion did not see the crack, so the customer skipped calling me back and went over the top, called TSSA and the utility..... Long story short.... I go back with my field manager,TSSA,Consumers GAS, the second opinion heating contractor snd the customer all down in the basement. I crouch down with my matches turn on the blower and place the flame infront of the cracked heat exchanger weld. And that was it.... An estamated $500 per hour worth of manpower to confirm i was correct :)
